I found this tool perfect for my needs. I have not used all the features, but what I have needed worked out of the box. Nice job.

This is an excellent and powerful tool that performs very well. The greatest weakness is a lack of documentation which makes it virtually impossible to harness fully the power of the tool.

Point taken. The idea was to have a simple, easy-to-read User Guide (download through NITRC or the InsightJournal) for a quick overview of the major processing stages and tools. Complete documentation of all tool options, including all advanced functions, should be provided by the command line help ("--help" and "--help-all"). It seems you feel something is missing in between the two. For now, I have added to the Wiki a list of all CMTK tools grouped by function, which should help identify the right tool for a given task (https://neuro.sri.com/cmtk/wiki/index.php/Getting_started_%28users%29). I'll be happy to consider further suggestions. Thanks.
