In any form of physical slicing, there will be all possible tilt (roll, pitch, and yaw), which makes it difficult to compare your slice with the one in a brain Atlas. QuickNII solved this problem in a brilliant way. The software allows registering my images from the brain slices with isotropic MRI images in the software, I could distinguish the border of the brain area defined in the atlas with no doubt. I had a very pleasant experience with using the software as well as feedback from the developers.
